SQLite ran each WAL checkpoint inside the commit that filled the WAL, on the server's main thread. A checkpoint copies pages into the database and syncs it, and since #19304 that sync is F_FULLFSYNC on macOS. A slow flush blocked the event loop, and slow syncs have made clients go offline before (#15707).

Checkpoints now run in a worker thread with its own read-write connection (checkpointWorker in nodeSqliteClient.ts, turned on in persistence/Sqlite.ts):

  • After each statement, the writer asks the worker to check the WAL, with one request in flight at a time. The worker counts frames with PRAGMA wal_checkpoint(NOOP) and runs a PASSIVE checkpoint once 1000 frames wait, the same point as SQLite's automatic checkpoint today.
  • The WAL can only restart once every frame is checkpointed. So after writes pause for 100 ms, the worker also checkpoints the frames that arrived during its last pass.
  • The writer keeps a backstop automatic checkpoint at 10,000 frames, so constant writes with no pause cannot grow the WAL forever. If the worker fails or exits, the writer goes back to SQLite's default.
  • Before SQLite 3.51, NOOP silently runs a real checkpoint, so the worker does not start and nothing changes. The desktop app's Electron 44 runtime has SQLite 3.53.4.

Proof

Linux, 20,000 inserts of 2 KB through the real client, with synchronous = NORMAL and checkpoint_fullfsync = ON:

Load Worker Statements over 5 ms p999 WAL at end
Bursts of 200, then 150 ms pause off 42 ~9 ms 4 MB
Bursts of 200, then 150 ms pause on 1 to 2 1.7 ms 5 MB
Constant writes off 42 9 ms 4 MB
Constant writes on 5 1.4 ms 43 MB (backstop)
  • New test: a large write is checkpointed by the worker, not the writer, and the next commit cuts the WAL back to its size limit. It fails without the change and passed 15 of 15 runs. A second test covers the hand-back when the worker stops.
  • The old server test "shrinks the WAL file" assumed the commit itself checkpoints, which is no longer true. It is now a read-back of journal_size_limit, and the shared test covers the end-to-end shrink.
  • vp test run on the shared client (27) and on the server persistence tests (80) pass. Typecheck and lint pass.
  • Not measured on macOS yet.

Reviewed with sol-loop: 2 rounds with GPT-6.1-Sol. Round 1 approved with two nits, both fixed: the worker kept the process alive, and the new test could resolve early.

Note from human Theo: I know this inlines some JS for a worker, but imo the cost to "do it right" is not worthwhile.

WAL checkpoints copy pages into the database and sync it, with F_FULLFSYNC
on macOS since #19304. They ran inside the commit that filled the WAL, on
the main thread. A worker with its own read-write connection now runs them.
The writer keeps a 10x backstop so writes with no pause still bound the WAL,
and goes back to SQLite's default if the worker stops. SQLite before 3.51
has no NOOP checkpoint, so there the writer keeps checkpointing as before.

Approvability

Verdict: Not approved

Macroscope's review found this PR not approvable — The server's existing file-backed SQLite path now uses a new worker-thread checkpointing mechanism by default, changing checkpoint scheduling, WAL growth, and persistence behavior. The PR also adds an oxlint suppression directive in its new tests.

📝 Walkthrough

The SQLite client adds optional worker-thread WAL checkpointing for file databases. The server enables the worker for on-disk databases. Tests cover checkpoint requests, journal-size limits, and restoring the writer’s automatic checkpoint threshold when the worker terminates.

Changes: WAL checkpointing

Layer / File(s) Summary
Checkpoint worker behavior
packages/shared/src/nodeSqliteClient.ts, packages/shared/src/nodeSqliteClient.test.ts
SqliteClientConfig adds checkpointWorker. The worker checks for pending WAL frames, uses passive checkpoints, and checkpoints remaining frames after an idle interval. Worker creation failure leaves writer checkpointing in place. Worker failure or exit restores wal_autocheckpoint to 1000.
Checkpoint requests and database wiring
packages/shared/src/nodeSqliteClient.ts, packages/shared/src/nodeSqliteClient.test.ts, apps/server/src/persistence/Sqlite.ts, apps/server/src/persistence/Sqlite.test.ts
File-database clients start the worker when enabled. Writer statements request checkpoints after row-returning and non-row-returning execution. The server enables the worker for on-disk databases. Tests check checkpoint counts and journal-size limits; the persistence test checks the configured limit in shared in-memory setup.

Merge Risk: 🔵 Low · up to 079dd

The change moves WAL checkpoints off the main thread and falls back to default SQLite behavior if the worker fails. The only open issue is a test that can fail intermittently; adding a second barrier round trip fixes it. Production risk is low.

Wait for the queued checkpoint before asserting.

Each completed statement calls checkpoint(). Therefore, the setup statements and the 1200-row insert can set checkAgain while an earlier request is in flight. The barrier can be processed before the follow-up request, so the WAL assertion can run before the final checkpoint and fail intermittently. Add a second barrier round trip.

Note

🤖 Claude Opus 5.5 responding on behalf of Theo

Tested on macOS 26.5.1 (Apple Silicon, internal SSD, Node 24.19). The worker works, and it removes most slow statements. It does not remove all main-thread F_FULLFSYNC calls, so the worst case on a busy disk does not change.

Tests

  • apps/server src/persistence/: 31 files, 76 tests pass.
  • packages/shared nodeSqliteClient.test.ts: 26/27. The failure is keeps large text and blob parameters off cached statements ([[null]] vs [[65537]]). It also fails on the base commit 2d14185f32, so this PR did not cause it. It is probably specific to macOS or Node 24.19.

Syscall trace

I used a DYLD_INSERT_LIBRARIES shim that logs each fsync/F_FULLFSYNC, with the thread (pthread_main_np), on the real layerFromPath:

  • Bursty writes: every checkpoint sync runs on the worker. The worker's idle pass copies the rest of the WAL after 100 ms, and the next commit restarts the WAL.
  • The main thread still does one F_FULLFSYNC on -wal per WAL cycle. This is the WAL header sync on the first commit after a restart, and it uses the writer's checkpoint sync flags. With 20k inserts in bursts there were 34 of these, up to 68 ms each on a busy disk.
  • Constant writes (no 100 ms pause): the worker never empties the WAL, so the 10,000-frame backstop fires. The main thread then does a full checkpoint (-wal + db F_FULLFSYNC) each time. This matches the PR description.

Latency through the real client

20k inserts of 1.5 KB. synchronous = NORMAL, checkpoint_fullfsync = ON. Busy = a second process rewrites 256 MiB with fsync in a loop. Busy rows show 3 runs each.

Disk Pattern Worker Statements > 5 ms p999 Max
Idle constant off 41 10.9 ms 13.0 ms
Idle constant on 4 3.7 ms 15.6 ms
Idle 200 + 150 ms pause off 44 14.8 ms 18.8 ms
Idle 200 + 150 ms pause on 15 4.9 ms 5.7 ms
Busy constant off 71–78 49–59 ms 68–124 ms
Busy constant on 30–31 27–30 ms 91–100 ms
Busy 200 + 150 ms pause off 59–64 18–29 ms 88–105 ms
Busy 200 + 150 ms pause on 38–42 18–21 ms 85–98 ms

The number of slow statements drops by about half to 10x. On a busy disk, the max stays about the same because of the main-thread syncs above. In these runs I did not get the multi-second stalls that I saw with raw node:sqlite on #19304.

Optional tweak (judgment, not a blocker)

Set checkpoint_fullfsync = OFF on the writer only, and keep it ON in the worker. Then the main-thread header sync is a plain fsync. In the busy burst runs, this changed slow statements from 40 to 15 and p999 from 25.8 ms to 3.2 ms. The max did not change, because a plain fsync is also slow under load. The cost: the backstop checkpoint on the writer loses the drive-cache barrier, which brings back #13544 for that path. I would leave it as is unless you see backstop checkpoints rarely in real use.

Not tested: real power loss, Electron runtime (I only checked the SQLite version earlier: 3.53.4, NOOP supported).

…n-v2

Brings integration-v2 from nightly 2980 up to 3105 (242 upstream commits),
including the SQLite checkpoint and thread-list read fixes (pingdotgg#19304, pingdotgg#19324,
pingdotgg#19226), the migration id clash check (pingdotgg#15925), and resync past unknown
event types after a downgrade (pingdotgg#15937).

Fork-specific carry-overs:
- Upstream migration 062 ThreadFailureLookupIndex lands at 69.
- The V2 migration guard checks from the fork's first V2 id (62), not 55,
and the fork still drops upstream's V2 preview-ledger reconcile. Its new
tests move to the fork's ids.
- The fork keeps filtering unknown event types in the row query for every
read; upstream's opt-in skipUnknownEventTypes is now a no-op here, and its
  test expects the fork's behavior.
- Mobile thread list options keep the fork's v2 thread sort alongside
  upstream's persisted environment/project filters. THREAD_SORT_OPTIONS moves
into home-list-filter-menu.ts so the menu builder stays free of Expo imports.
- The Claude --version probe keeps the fork's one-retry-on-timeout and takes
  upstream's cwd argument.
- The composer keeps the fork's no-backdrop-blur surfaces.
- Bookmark events and upstream's thread.pull-request-link-updated both join
  the V2 event unions.
