Merge user MCP servers into a committed .mcp.json - #2027
When a worktree commits its own .mcp.json, the launcher reused the parsed mcpServers node, which is still attached to its document, and wrapping it threw The node already has a parent. Every hosted Claude launch in such a repo logged a warning and started without the user's project-scope MCP servers. The merge now works on a clone.
Verification
New Merges_into_a_committed_mcp_json failed before the fix with the reparent exception and passes after it; ClaudeLauncherWriteMcpConfigTests 9/9
The daemon log shows the warning on every Claude launch in kcap-cli
Preserved existing MCP server settings when adding or updating configuration, so committed and user-configured servers remain available together.
Fixed worktree trust handling so every MCP server listed in the configuration is recognized, rather than only the first newly listed server. This keeps the full set of configured servers available after trusting a worktree.

Walkthrough
WriteMcpConfig clones an existing .mcp.jsonmcpServers node before converting it to an object. TrustWorktreeInClaudeConfig adds every server name to the known set. New tests cover both changes.

Merge Risk: Minimal · up to 16b2b
This change lets hosted Claude launches keep user MCP servers when a worktree commits .mcp.json. It also lists every unlisted server as approved. Both fixes are small and have tests, and no merge-blocking risk remains.
Security architecture risk: Low · up to 16b2b
The change is confined to Claude launch configuration, but successful merges can place private server settings into a version-controlled file. Environment values are removed from copied entries; other sensitive fields are not. The exposure is conditional, and similar copying already occurred when the file was absent.
Retained concerns
Low · security · inferred: The restored existing-file merge copies missing user MCP definitions into a potentially tracked .mcp.json. Only env is removed; sensitive values in arguments or other fields can therefore enter repository history if the resulting file is committed. This copying already worked for absent files, but the PR makes it succeed for existing server maps as well. Cleanup bookkeeping does not prevent staging or committing the merged file.
Security review details
Security Blast Radius
inferred — The supported confidentiality exposure is the selected account's source-project MCP definitions copied into the launched worktree. If committed and shared, affected values become available to repository readers. No cross-tenant access, privilege elevation or automatic publication was established.
Security Findings and Attack Paths
inferred — The retained sensitive-data finding has a conditional path: private MCP values outside env are copied into .mcp.json, then an agent or user stages, commits and shares that file. The PR restores this path for existing server maps; absent-file copying and its confidentiality implications predate the PR. Fresh-file neutralization does not itself prevent this exposure because the launcher can recreate the tracked path.
Trust Boundaries and Controls
observed — Server approval is based on names in the current worktree file, not recorded provenance. The PR completes the approved-name set. Approval already ran after merge failure at the base, so this is broader approval completeness rather than a newly introduced approval entrypoint.
inferred — Resumed owned worktrees re-enter launcher preparation without repeating creation-time MCP neutralization. An existing file can therefore supply preserved entries and approval names, but its branch, user or daemon provenance cannot be determined from the persisted resume metadata alone.
Resilience and Maintainability Implications
observed — Shared Claude trust updates retain in-process locking, a cross-process configuration lock and atomic publication. Those controls contain trust-file update races, but they do not make the preceding worktree configuration write transactional with approval.
Hardening Proposals
proposed — Evaluate a private, per-launch configuration channel outside version-controlled project files, keeping user MCP definitions separate from repository-owned configuration instead of relying solely on removing env.

Explanation
The title names the main change: user MCP servers are now merged into a committed .mcp.json, which matches the raw summary (WriteMcpConfig clones the existing mcpServers node) and the PR objectives (fixing the 'node already has a parent' failure so project-scope MCP servers stay available). The title does not mention the trust-worktree fix that also lists every unlisted server, but it does not need to cover every detail.
Full details: Linked Issues check
Explanation
Issue #2026 requires hosted Claude launches in repos with a committed .mcp.json to keep the user's project-scope MCP servers. At head 16b2b47, ClaudeLauncher.WriteMcpConfig changes merged = existing?["mcpServers"]?.AsObject() to existing?["mcpServers"]?.DeepClone().AsObject(). The cloned node has no parent, so the wrapper no longer throws The node already has a parent. The new test Merges_into_a_committed_mcp_json seeds a committed server committed, runs WriteMcpConfig, and asserts that both committed and my-server appear in the worktree config. This covers the reported failure. The incremental change since the previous head does not alter this fix. Test execution was not run in this review; the result relies on the PR's reported before/after test results and the code diff. The fix is supported by source evidence.
Full details: Out of Scope Changes check
Explanation
The PR changes three areas in ClaudeLauncher.cs and its unit test file. (1) WriteMcpConfig clones the parsed mcpServers node. This directly implements #2026. (2) TrustWorktreeInClaudeConfig replaces serverNames.Any(known.Add) with known.UnionWith(serverNames) and a count comparison. The previous form stopped at the first newly added name, so later committed .mcp.json server names were not added to enabledMcpjsonServers. This change acts on the same committed .mcp.json servers that #2026 requires to be available to hosted Claude agents, so it supports the linked objective. The PR description does not state this change, but the commit message does. (3) Trust_lists_every_unlisted_mcp_json_server tests the trust change. Supporting tests for both changes are in scope. No unrelated files or behavior changes were found in the reviewed diff.

Record every new server name before checking for changes.
serverNames.Any(known.Add) stops at the first name that known.Add accepts, so later names are never added to known. When two or more unlisted servers are present, only the first one is recorded in enabledMcpjsonServers on that launch. The other unlisted servers stay unlisted.
The comment at lines 432–436 states that Claude requires both enableAllProjectMcpServers and each server listed by name. Under that requirement, an unlisted server can still show a per-server approval prompt. This applies to the merged user server when it is one of several unlisted servers.

@coderabbitai Fixed the outside-diff finding (serverNames.Any(known.Add) at ClaudeLauncher.cs:468) in 16b2b47: every new name is now recorded. Trust_lists_every_unlisted_mcp_json_server failed before the fix with 1 of 3 names recorded.
@alexeyzimarev Confirmed in the current code: known.UnionWith(serverNames) adds every server name before the count check. Trust_lists_every_unlisted_mcp_json_server checks that all three names are recorded. This addresses the finding. I did not run the test.
