Sync capability matrix with CompilerVersion advertisement gates (#11904)

Summary

• Teach script/capability-matrix.php to align the VM column with live function_exists() registration via applyBuiltinAdvertisementParity().
• Document withheld builtins (fpow/fmin/fmax family and other CompilerVersion gates) as vm=no with gated notes when PHP implementations exist but are not advertised on the active profile.
• Regenerate docs/capabilities.md (includes recent sodium registrations + gated stub rows).
