Run dev:setup before the setup checks

On a fresh clone, this command sequence runs both checks before npm run dev:setup: .pa/HQ-START.md has not been generated, so dev:doctor exits 1, and dev:agent-check treats the unset core.hooksPath as a required failure. Because the former executable setup step is now only described later, the advertised setup path fails as written; add npm run dev:setup after npm ci and before these diagnostics.
