When warping out, player ship (and presumably other ships) reach a certain speed after which the game does not allow the ship to be controlled.
At the phase where the game takes over the ship control, if there is a shockwave nearby, the ship gets affected by the shockwave and gets pushed away or faces away from the warp hole created in front of it.
When the warp hole closes, the ship shall suddenly disappear.
My suggestion would be to make the ship unaffected by shockwaves when the game takes control of the ship during the warp out phase.
