fix(server): submodule init in new worktrees no longer times out after 30 s - #26409
When a thread starts in a new worktree, git submodule update --init runs with git's 30 s default timeout. A repository with many or slow submodules gets killed partway through the clone. The worktree is left with some submodules that have an index but no files (every file shows as a staged deletion) and others not initialized at all. The thread starts anyway, and the only sign is a server-log warning. Reproduced on main (001d16e): a superproject with 15 submodules behind a transport that waits 3 s per connection, so a full update takes about 90 s. After 30 s the server logged worktree submodule checkout failed with Git command timed out.. 4 submodules were half-written and 11 uninitialized. The same happens with "worktreeSubmodules": "top-level" in t3.json.
Change
The GitVcsDriver.createWorktree.updateSubmodules call now takes the same 5-minute WORKTREE_ADD_TIMEOUT_MS bound that git worktree add already uses in the same function, with or without progress callbacks. Like any bound over 30 s, it runs outside the shared 8-permit git semaphore, the same as worktree add. Failure handling is unchanged.
New test gives a slow submodule checkout as long as the worktree checkout in apps/server/src/vcs/GitVcsDriverCore.test.ts. It holds the submodule update spawn, advances the TestClock by 1 minute, then releases it.
On main it fails with submodule checkout timed out before the worktree checkout bound: expected false to equal true.
With the fix, it passes along with the existing submodule tests (vp test run apps/server/src/vcs/GitVcsDriverCore.test.ts -t "submodule").
vp run check:changed passes.
Real app, web dev server, fresh database on each side, same synthetic fixture (make-fixture-26390.sh). A thread in "New worktree" asked the agent for git status --short and git submodule status.
Holds `git submodule update` in a new worktree past the 30 s default Git
timeout on the TestClock, then asserts the submodule is checked out. Fails
on main because the update times out and leaves the submodule empty.

…r 30 s
`git submodule update --init` in createWorktree ran under the generic 30 s
Git timeout, so repositories with many or slow submodules had the clone
killed mid-way and ended up with empty submodule paths. It now gets the same
WORKTREE_ADD_TIMEOUT_MS bound as `git worktree add`, which also takes it out
of the shared Git process semaphore like the checkout. The bound stays finite
so unattended worktree setup cannot hang on a stalled clone.

Macroscope's review found this PR requires human approval — Submodule updates in new worktrees now get five minutes instead of 30 seconds. This changes the automatic waiting behavior and requires a human to accept the longer potential worktree-creation delay.

Worktree creation now applies the worktree-add timeout to submodule updates. A test delays an update, advances the test clock by one minute, then verifies worktree creation completes and the submodule file exists.

Apply and verify the submodule timeout apps/server/src/vcs/GitVcsDriverCore.ts, apps/server/src/vcs/GitVcsDriverCore.test.ts
Submodule updates now receive the worktree-add timeout. The test delays the update, advances the test clock, and checks that worktree creation completes with the submodule file present.
Submodule initialization receives a longer timeout. Callback-mode test coverage is advisable but is not merge-blocking.

Explanation
Issue #26390 requires a timeout suitable for large repositories and requires failure handling that either retries, leaves a consistent submodule state, or clearly notifies the agent and user. The change applies WORKTREE_ADD_TIMEOUT_MS to git submodule update in both callback paths. The new test holds the update for one minute and checks that the submodule completes. However, the diff states that failure handling is unchanged. It does not add retry, cleanup, or clear agent/user notification for a failed update.
Resolution
Add and test at least one failure path required by #26390: retry the update, or clean up half-written submodules and report a blocking setup failure or clear notification to both the agent and user. Retain the timeout regression coverage.

Cover the callback mode with the timeout regression test.
The delayed test exercises only the no-callback path. runGit otherwise uses the 30-second default. No test passes progress.onSubmoduleLine while the submodule update exceeds 30 seconds, so that mode can regress without a test failure. Keep the current case and add an equivalent callback-mode case.
