fix(codex): keep profile keys OpenCodex does not manage - #8074
~/.codex/opencodex.config.toml was rebuilt from the template on every Codex injection, so a key an operator added to that profile was silently dropped. The rebuild now goes through preserveUnmanagedProfileKeys, which reads the existing profile and carries root keys this build does not write (for example stream_idle_timeout_ms and stream_max_retries) into the new file, ahead of the first table.
A carried key is skipped when its value continues on another line (an open array, table, or string), because copying one line of a multi-line value would corrupt the file.
The profile is read in plan.ts where the content is derived, so the journal and the write witness hash exactly the bytes that land on disk. When there is nothing to carry, the generated bytes are returned untouched.
Verification
bun test tests/codex-integration/codex-inject.test.ts — 74 pass, 0 fail. Five new cases: operator keys carried and not duplicated, a multi-line value copied whole and the result re-parsed, a managed key not carried when the current template omits it, a no-op for both null and a managed-only file, and a real buildProfileFileForTarget rebuild keeping the key.
bun run typecheck — no type errors in 2,262 files.
bun run structure:check — SSOT checks passed.
bun run test:changed — 31,369 tests across 1,345 files. 14 unique failures, none from this change: 10 of them reproduce on a clean origin/dev worktree in codex-launcher-admission.test.ts and codex-launcher-env.test.ts, and the rest are the container/systemd family AGENTS.md documents as environment-only.
Not covered: an end-to-end ocx inject against a real ~/.codex, which needs a Codex install.
Checklist
Scope stays focused and avoids unrelated cleanup.
Docs or release notes were updated when needed. (docs-site/.../guides/codex-integration.md now says which keys survive a rebuild.)
Security-sensitive changes were reviewed for secrets, auth, and unsafe defaults. (Reads the existing profile, preserves operator keys verbatim, and adds none.)

Rebuilding the Codex profile now preserves eligible unmanaged root-level settings, including multiline values and 64-bit integers. Generated settings remain authoritative; settings inside tables and dotted root-level keys are not carried over.

The injection plan now reads the existing Codex profile and carries eligible unmanaged root assignments into generated content. It excludes generated and OpenCodex-managed keys, and checks for profile changes before writing. Tests and documentation cover preservation rules, conflicts, and retryable refusal.
Assignment parsing validates complete values that contain wide integers by parsing a masked copy. The source assignment remains available for preservation. Tests cover original bytes and out-of-range integers.
preserveUnmanagedProfileKeys carries eligible root assignments, including multiline values, into generated content. It excludes generated keys, OpenCodex-managed keys, dotted root keys, and keys that conflict with generated tables. Tests cover placement, exclusions, collisions, and regeneration. The guides describe preservation and conflict rules.
Read profile and reject stale plans src/codex/inject/plan.ts, src/codex/inject.ts, tests/codex-integration/codex-profile-preservation.test.ts, scripts/test-layout/layout-codex-collision.json, tests/fixtures/test-layout-expected.json
The plan reads the existing profile and records its source bytes. Injection checks those bytes after acquiring the write lock and refuses retryably if they changed. Tests verify that an edit made before lock acquisition remains in the profile.

Full details: Linked Issues check
Explanation
Directly linked issue #8066 asks that keys OpenCodex does not manage survive reinjection, or that the write names the dropped keys. The reported case is root-level keys such as stream_idle_timeout_ms and stream_max_retries. The head implements root-key preservation:
src/codex/inject/config-toml.ts (new hunk at about line 672): preserveUnmanagedProfileKeys(existing, generated) reads root assignments from the existing profile. It skips keys present in the generated root, the managed keys model_provider, model_catalog_json and openai_base_url, keys that name a generated top-level table, and duplicate keys. It copies the remaining assignments before the first table, using each assignment's source span. It returns the generated text unchanged when there is nothing to carry.
src/codex/inject/plan.ts (about line 333): deriveCodexInjectionPlan reads CODEX_PROFILE_PATH when present and passes it to preserveUnmanagedProfileKeys. The result is the profileContent used for the journal and write witness, so the planned bytes match the bytes written.
Tests (reported): five new cases in tests/codex-integration/codex-inject.test.ts and tests/codex-integration/codex-profile-preservation.test.ts cover carried operator keys, multi-line values re-parsed, managed-key exclusion, no-op cases, and a real buildProfileFileForTarget rebuild. The author reports 74 passing tests and a clean typecheck.
The current PR description says multi-line assignments are skipped. The code and the PR objectives show that multi-line assignments are copied whole. The code is the current requirement evidence, so this statement is treated as obsolete.
Limitation: keys inside generated tables are not preserved. A root key that collides with a generated table name is dropped without a message. The guide (docs-site/src/content/docs/guides/codex-integration.md) documents both behaviors. The issue's reproduction and examples use root keys, so the reported case is satisfied.
Full details: Out of Scope Changes check
Explanation
The changed files support the preservation objective of #8066:
src/codex/inject/config-toml.ts: preserveUnmanagedProfileKeys and helpers (rootKeysOf, topLevelTableNamesOf).
src/codex/inject/plan.ts: reads the profile source and records profileSource for the write-lock recheck.
src/codex/toml-source-lines.ts: sourceAssignmentSpan accepts complete assignments with integers outside the JavaScript safe range. Carried assignments keep their original bytes, so this change is needed for carried values.
src/codex/inject.ts (+2 lines, per summary): refuses retryably when the profile differs from profileSource during lock acquisition. This protects the carried bytes from a concurrent edit.
Tests: additions in tests/codex-integration/codex-inject.test.ts and the new tests/codex-integration/codex-profile-preservation.test.ts.
Docs: the guide and the same section in the translated guides, plus structure/config.md. These describe the preservation behavior.
scripts/test-layout/layout-codex-collision.json and tests/fixtures/test-layout-expected.json: register the new test file.
No unrelated behavior change was found in the reviewed summaries. Uncertainty: the inspection of src/codex/inject.ts failed because its changed blobs were missing from the checkout. The write-lock recheck is therefore based on the supplied summary and the PR description, not on a read of the diff. This does not change the verdict, because the described change is a narrow guard tied to the preservation feature.

Reinjection rebuilt ~/.codex/opencodex.config.toml from the template, so an
operator's own Codex root keys (stream_idle_timeout_ms, stream_max_retries, ...)
vanished on the next start without a message.
Carry root keys this build does not own into the rebuilt profile, ahead of the
first table. Values that span several lines are copied whole, keys owned by
either profile shape (model_provider, model_catalog_json, openai_base_url) are
always rewritten, and a profile with nothing to carry keeps the generated bytes
byte for byte.

Managed keys across template modes — MANAGED_PROFILE_ROOT_KEYS now names model_provider, model_catalog_json and openai_base_url, so a key the current template omits is still never carried. New test covers provider-table → root-override and a null catalog path.
Multi-line values — the copy uses sourceAssignmentSpan and advances past the whole span, so notify = [ ... ] arrives complete; the test re-parses the merged profile with Bun.TOML.parse.
Docs — docs-site/.../guides/codex-integration.md now states which keys survive a rebuild, that table keys do not, and that the owned root keys are always rewritten.
Stale profile in the commit window — acknowledged as pre-existing: the write lock covers config.toml, and this change does not widen that window. Closing it needs a profile comparison under the lock and a rederive, which is a separate change; leaving it out keeps this PR to preservation.

…rated tables authoritative
Carried root assignments keep their original bytes, so an integer outside the JavaScript safe range in an array or inline table is no longer dropped. A carried key named like a table the generated profile writes (features, model_providers) is dropped instead of redefining that table. The injector re-reads opencodex.config.toml under the write lock and refuses retryably when it changed after the plan read it.
Install an isolated CODEX_HOME before loading the path-dependent modules
and refuse to run when the profile path is outside a test home, so a run
without the repository preload cannot remove a real profile.
TOML lets a multiline string close with up to two content quotes before
its delimiter. The structural scanner treated those as a new string and
swallowed the following root keys, so profile regeneration dropped them.

Follow-up Comments
Recheck the profile source before the profile rename.
444-444: 🗄️ Data Integrity & Integration | 🟡 Minor | ⚖️ Poor tradeoff
Recheck the profile source before the profile rename.
src/codex/inject.ts:444 compares readCurrentProfile() with admittedPlan.profileSource. That comparison runs before the main config publish at line 492. The profile publish at line 495 writes plan.profileContent with no content comparison, and its destination hook checks only the canonical path and inode. An in-place edit to opencodex.config.toml between line 444 and line 495 is therefore overwritten.
The check does not cover a plan rebuilt at line 455. That plan reads its own profileSource after the check.
A refusal at the profile publish would run after config.toml is already replaced at line 492. The two files could then disagree. The correction must account for that ordering. No specific patch is proposed here.

Review comment at @src/codex/inject.ts at line 444:
Ensure profile publication cannot overwrite an in-place edit to
opencodex.config.toml: validate the profile source used by the final plan
immediately before its rename, including when the plan is rebuilt. Account for
the config.toml publish occurring first so a stale-profile refusal cannot leave
the two files inconsistent; establish a publish ordering or recovery strategy
that preserves consistency without weakening the destination checks.
Make the precedence check compare generated values.
Make the precedence check compare generated values.
Line 89 builds its expected object from parsed, so any value in parsed satisfies it. The line checks that generated keys are present. It does not check that their values match the generated profile. For the loopback target, the generated profile has no model_provider. A carried model_provider = "elsewhere" therefore passes this test. The root-override test in codex-inject.test.ts already checks that model_provider and model_catalog_json stay absent for one template. This change applies the absence check to each generated shape in the matrix.

Review comment at @tests/codex-integration/codex-profile-preservation.test.ts at
line 89:
Update the assertion in the profile-preservation test to compare parsed values
against the profile parsed from generated, rather than building the expected
object from parsed itself. For each generated shape, also verify that
model_provider, model_catalog_json, and openai_base_url are absent from parsed
whenever they are absent from the generated profile.
A refusal before the profile publish, including the stale-profile check, restored the captured pre-image over an edit that landed after the capture. Rollback now reverts the profile only when this operation published it and the file still holds those bytes; config and journal rollback are unchanged.
The plan checked existsSync and then read the profile, so a removal in between aborted the run with a raw ENOENT. It now reads directly, treats ENOENT as absent and rethrows other errors; the lock-time comparison still refuses retryably if the profile reappears.
The lock-time comparison now shares the plan's reader, so a profile
removed during the read is treated as absent and the change is refused
retryably instead of escaping as ENOENT.
