Closes #137, in the scope the Maintainer shrank it to on 2026-10-17. A change can no longer loosen the Lens that judges it in two places: the secret scan's rules and allowlist, and verify's verdict. In this repo no Lens input can come off the list, and decision 0023 says why.

What changes

  • Secret scan (.github/workflows/ci.yml):
    • A second checkout, with the same pinned actions/checkout and persist-credentials: false, puts the base in base/. That is pull_request.base.sha, or merge_group.base_sha, or github.sha on a push to main.
    • The run deletes the head's .gitleaksignore, then scans with --config base/.gitleaks.toml --gitleaks-ignore-path base/.gitleaksignore. A change cannot widen the allowlist it needs. A false positive takes two merges, a cost the Maintainer accepted.
    • The scan adds --log-opts="--full-history --all --diff-filter=tuxdb --text", which is gitleaks' default plus --text, so a head .gitattributes marking a file -diff cannot hide it.
    • It also adds --ignore-gitleaks-allow, so an inline gitleaks:allow in the head is not obeyed.
    • Each of these was proved with a local canary on gitleaks 8.30.1.
    • A new scan_problems() in check_workflows holds all of this, and EXEMPT has the new hash.
  • verify (.github/workflows/verify.yml, its example and the standard): the judging job's only checkout is the base, so it runs the base's tools/needs_passed.py. check_workflows requires one base checkout with persist-credentials: false. A workflow with a judging job may run on pull_request and merge_group only, so the base ref can never come out empty.
  • Decision 0023 records both changes. It also says why no lens_inputs entry comes off the list: here only Dependabot's pin updates use the exemption, and they touch the protected .github/. And it records ci.yml's further departure from the org's text.
  • Design: new trial P-37, what merge_group.base_sha is in a live event. GitHub documents it as the group's parent commit, and the queue history fits that.

Verified:

  • On a git archive export at b695e37, with gitleaks off PATH as in CI: make verify passes and python3 -m tools.mutants kills 404 of 404. check_decisions is clean.
  • The exact ci.yml scan, run locally against a full clone with the base under base/, scans 196 commits and finds no leaks. With the base's ignore file switched off, it reports exactly the four known fingerprints.

Reviewed by: a fresh-context Claude review and a security pass. They found that the scan had no rules at all, fixed first in #144. Also fixed: the .gitattributes and gitleaks:allow gaps, an empty base ref, and a quoted bash -c call.

AGY (Gemini 4 Argon) on 2c7d4ae: two majors and a minor, all real and fixed in 2dda6c5. scan_problems had read only the lines around the gitleaks call, and only the order of the two checkouts. It now holds the scan job to exactly four steps in order: the head's checkout, the base's checkout, the install, the scan. The scan step must be SCAN_RUN exactly, with no env, defaults, container or working-directory. The two untested branches now have tests and mutants. CodeRabbit's step-level if: false is refused by the same rule.

Muse Wonder (muse-wonder-1.0) on 2c7d4ae: its major, a shell function named gitleaks inside the scan step, is refused at 2dda6c5. Two gaps are left, and both are held today by ci.yml's hash and the model review: a stub binary written by the install step, and a downgraded checkout pin. Both are filed as #146.

CI's mutation shards on 2dda6c5: four mutants survived. They targeted code that read gitleaks calls by option, path or quotes, which became dead once the scan step had to equal SCAN_RUN. The code and its mutants are removed in b695e37. They had looked killed locally only because an unrelated test failed under load, which is filed as #147.

Follow-up: the judging job's env: could carry BASH_ENV or PYTHONPATH. The workflow file is the head's own, and .github/ changes need the model review (decision 0020).

Summary by CodeRabbit

  • Security
    • Secret scanning now uses the pull-request or merge-queue base revision’s rules while scanning the submitted changes and their history. Inline gitleaks:allow annotations are ignored.
    • Required verification now evaluates the base revision, while checks and mutation testing continue to run against the submitted changes.
  • Documentation
    • Updated workflow guidance and architecture records to describe how base revisions are selected and evaluated in pull requests and merge queues.

"Run each deterministic Lens from the base's inputs" (issue 137), in the scope
the Maintainer shrank it to on 2026-10-17.

- ci.yml checks out the base under base/ (pull_request base SHA, the merge
group's base_sha, or the pushed commit on a push) with the same pinned
actions/checkout and persist-credentials: false. gitleaks reads
  --config base/.gitleaks.toml and --gitleaks-ignore-path base/.gitleaksignore,
and the head's .gitleaksignore is deleted first: gitleaks 8.30.1 also reads
<source>/.gitleaksignore whatever the flag says. EXEMPT gets the new hash.
- verify.yml's verify job checks out only the base and runs the base's
tools/needs_passed.py. The example and the standard stay equal.
- check_workflows: a Lens job that judges its needs has one checkout, of the
base and nothing else; scan_problems holds ci.yml to reading its rules from
the base. Two tests with counter-cases, nine mutants.
- Decision 0023 records both, why no lens_inputs entry comes off the list, and
ci.yml's further departure from the org's text. Design: P-37 for what
merge_group.base_sha is for an entry behind another.

A fix round on "Run each deterministic Lens from the base's inputs" (issue 137),
from its review and security pass.

- ci.yml: gitleaks gets --log-opts="--full-history --all --diff-filter=tuxdb
--text", its own 8.30.1 defaults plus --text, so a head's .gitattributes
marking a file -diff cannot hide it as binary; and --ignore-gitleaks-allow,
so an inline gitleaks:allow in head content passes over nothing. A local
canary on gitleaks 8.30.1: the -diff file is missed with the default log
options and caught with --text; the allowed line is caught only with the
flag. scan_problems and the EXEMPT hash hold both.
- scan_problems strips quotes from a word, so bash -c "gitleaks ..." is read.
- _judging: a workflow with a judging job runs on pull_request and
merge_group alone. On any other event ref: comes out empty and checkout
takes the head without a word; the trigger is refused in the text, before
any run, rather than given a fallback that fails at run time.
- Decision 0023 says what the base read buys whatever rules the base's
configuration holds, and records the two flags and the trigger rule.

📝 Walkthrough

The secret scan now loads Gitleaks rules from the base revision while scanning head history. The required verify job runs the base revision’s tools/needs_passed.py. Workflow validation, tests, examples, standards, and architecture records specify these base-input rules and the merge-queue base.

Explanation

Issue #137 has three active coding requirements. .github/workflows/ci.yml checks out the selected base into base/ and passes base/.gitleaks.toml and base/.gitleaksignore to gitleaks. It removes the head .gitleaksignore and disables inline gitleaks:allow. .github/workflows/verify.yml gives the verify job one base checkout and runs python3 -m tools.needs_passed. The workflow uses pull_request and merge_group, and Decision 0023 records both changes, keeps all lens_inputs, and covers the merge-queue base. The workflow checker and tests enforce these structures.

Full details: Out of Scope Changes check

Explanation

The changes stay within issue #137. Workflow changes implement base-controlled secret-scan rules and the base-controlled verify verdict. Changes to tools/check_workflows.py, tests/test_tools.py, and tools/mutants.py validate and protect these requirements. Decision 0023, the architecture document, the workflow standard, and the example workflow document the same behavior and merge-queue scope. No unrelated implementation change is shown.

AGY Adversarial Review — PR #145 (Commit 2c7d4ae)

Evaluated against config/rubric-pr-review.json.

Verdict: PASS (0 Critical / High / Medium findings)

  • PR-1 (Requirements): Fully satisfied. Re-executes the secret scan from the base checkout (base/.gitleaks.toml and base/.gitleaksignore), deletes the head's .gitleaksignore before scanning so a PR cannot introduce self-exemptions, adds --log-opts="... --text" (defeats .gitattributes -diff binary masking) and --ignore-gitleaks-allow (defeats inline comment bypasses). Enforces that a Lens's judging workflow (verify.yml) checks out only the base ref to prevent a PR from tampering with verdict logic or rules, and restricts judging to pull_request and merge_group events.
  • PR-2 (Security / Boundaries): No out-of-bounds writes. Completely closes the bypass vectors where an untrusted branch could weaken CI lens configurations or inject silent ignores to pass evaluation.
  • PR-3 (Functional Tests & Mutants): Added comprehensive validation in tests/test_tools.py (test_a_lens_judging_workflow_checks_out_only_the_base, test_the_secret_scan_uses_the_base_rules_and_ignores_the_heads, test_the_secret_scan_reads_through_binary_attributes_and_ignores_allow_comments, etc.). Added 13 mutants to tools/mutants.py covering all new flags, checkout rules, and trigger limits. Local make verify killed 404/404 mutants.
  • PR-4 (Kernel Purity): No files modified under kernel/.
  • PR-5 (Decisions & Rules): Decision 0023 documents the architecture and boundaries ("A Lens's verdict and the secret scan's rules run from the base"). docs/standards/workflows.md and docs/architecture/software-factory-design.md updated in full alignment.

Comment thread tools/check_workflows.py Outdated
From the AGY review of "CI: the secret scan's rules and verify's verdict are
read from the base" (pull request 145).

- scan_problems held only the two lines around each gitleaks call, and the
checkouts only in their order to each other: a `cp .gitleaks.toml base/`
before the rm, or the base checkout moved after the scan, passed. It now
holds the job whole: one job of four steps, in order, the head's checkout,
the base's, an install that names no base and runs no gitleaks, and the
scan, whose whole block is SCAN_RUN. No workflow-level or job-level env,
defaults or container, no key on the scan step but name and run, and the
install given only GITLEAKS_VERSION and GITLEAKS_CHECKSUM, so neither
GIT_DIR nor a working-directory can move what the scan reads.
- Tests and mutants for the two branches that had none: a single-line run:
read as a scan, and a judging workflow whose on: is a scalar.

AGY Adversarial Review — PR #145 (Commit 2dda6c5)

Evaluated against config/rubric-pr-review.json.

Verdict: PASS (0 Critical / High / Medium findings)

  • PR-1 (Requirements): Fully satisfied. Replaces loose line-by-line checks in scan_problems with an invariant four-step structural check: exactly one job, exactly four steps in sequence (head checkout, base checkout under base/, install without base/ access or gitleaks execution, and scan step executing SCAN_RUN). Strictly disallows any job- or step-level defaults, container, or env overrides (only GITLEAKS_VERSION and GITLEAKS_CHECKSUM permitted on the install step).
  • PR-2 (Security / Boundaries): Directly closes bypass vectors where arbitrary shell could be injected around gitleaks (e.g. gitleaks() { :; }, shadowing gitleaks via prep step, modifying base/.gitleaks.toml via sed, or changing GIT_DIR / working-directory).
  • PR-3 (Functional Tests & Mutants): Added 11 new counter-cases in tests/test_tools.py covering step reordering, extra steps, base modifications in install, directory overrides, and unread scalar triggers. Added 7 new mutants to tools/mutants.py holding every step of the new structural validator.
  • PR-4 (Kernel Purity): Zero files modified under kernel/.
  • PR-5 (Decisions & Rules): Decision 0023 table updated with the step-by-step invariant.

AGY Adversarial Review — PR #145 (Commit 2dda6c5)

Evaluated against config/rubric-pr-review.json.

Verdict: FAIL — 1 High Finding (CI Mutants Surviving)

  • [HIGH] PR-3 (Functional Tests & Mutants) — 4 mutants survive in CI, failing shards 0, 3, 4, and 5:
    • Surviving Mutants:
      1. Shard 0: a gitleaks run inside quotes is not read
      2. Shard 3: the secret scan may name the head's rules
      3. Shard 4: a gitleaks run after an option is not read
      4. Shard 5: a gitleaks run by its path is not read
    • Defect & Root Cause: In tools/check_workflows.py:
      elif scans != SCAN_RUN[1:] or not steps or _lines(steps[-1].get("run")) != SCAN_RUN:
In tests/test_tools.py, the test cases for variants of gitleaks calls append lines to the scan step (scan.replace(line, line + " /usr/local/bin/gitleaks ...")). Because an extra line is appended to step 3, _lines(steps[-1].get("run")) != SCAN_RUN is already true. As a result, the scans != SCAN_RUN[1:] branch and the underlying _runs_gitleaks filters (w.rsplit(...), after in SUBCOMMANDS, w.strip(QUOTES)) are short-circuited/masked; removing or breaking them still allows the test cases to pass because the block-length mismatch alone triggers the rejection.
    • Resolution: Add test cases where the scan step (steps[-1]) remains exactly SCAN_RUN while an unauthorized gitleaks call is injected into an earlier step (e.g., in the install step) or test _runs_gitleaks directly on these string variants, ensuring all 4 mutants are killed.

…each

CI's mutation shards on pull request 145 reported four mutants as SURVIVED
that a local run had called killed: the reading of a gitleaks call by an
option, by a path, inside quotes, and the comparison of every call found with
SCAN_RUN. Run alone on an export, with gitleaks on PATH or off it, each
survives. Once the scan step's whole block had to equal SCAN_RUN and the job
had to be exactly four steps, that reading could change no verdict: a call
anywhere else is a fifth step, a changed block or an install line, all
refused already. The local kills were another test failing under a load
average near 30, which the harness counts as a kill.

- scan_problems: the hunt for gitleaks calls (SUBCOMMANDS, QUOTES,
_runs_gitleaks) is gone. The rule is the job's shape and its last step's
whole block equal to SCAN_RUN, with one message.
- Its mutants go with it; the comparison has two, false and the last line
alone. A single-line run: is now held where it matters, an install on one
  line that names base/.
- Decision 0023's Boundary says the same.

AGY Adversarial Review — PR #145 (Commit b695e37)

Evaluated against config/rubric-pr-review.json.

Verdict: PASS (0 Critical / High / Medium findings)

  • PR-1 (Requirements): Fully satisfied. Replaces the heuristic _runs_gitleaks regex scanner with a deterministic structural invariant: step 4's run: block must strictly match SCAN_RUN. Enforces that the secret scan job consists of exactly 4 steps in invariant order (head checkout, base checkout under base/, isolated install step, and scan step), forbidding any step- or job-level defaults, container, or env overrides.
  • PR-2 (Security / Boundaries): No out-of-bounds writes. Completely closes the bypass vectors where arbitrary shell could be injected around gitleaks or environment variables manipulated to redirect the scan.
  • PR-3 (Functional Tests & Mutants): Resolves the 4 surviving mutants from commit 2dda6c5. The fragile word-matching mutants (a gitleaks run inside quotes, after an option, by its path, etc.) are removed and replaced with direct, load-bearing structural mutants (e.g., the secret scan may run gitleaks with the head's rules, the secret scan may run more than its block, steps may come in any order or number). Independently verified: shards 3 and 4 killed 67/67 mutants each (rc=0), and full local verification killed 404/404 mutants.
  • PR-4 (Kernel Purity): Zero files modified under kernel/.
  • PR-5 (Decisions & Rules): Decision 0023 table updated to record the exact 4-step structural invariant and merge-queue scope.
