I don't know a lot about Markdown. What I do know is that TextMate on my Mac creates .mdown files when I tell it I'm working on Markdown...your app does not recognize these as Markdown though. For all I know, this could be an issue with TextMate, but it would be cool if you hardboiled in support for .mdown files, or maybe made it an option, or maybe allowed for custom file extensions to be added somehow.
If I get time, I'll pull down a fork and see what I can do.
